I have also seen this issue from time to time. It can get very frustrating as it becomes impossible to use the mouse to activate the taskbar when Chrome has
focus. Often, if I have a group of always-on-top windows (like instant messenger chats), Chrome will draw over some of the windows but not all of them.
Switching focus to another application immediately makes the always-on-top windows return to normal function, but they will fall behind Chrome again if it is
focused. Unsetting and resetting always-on-top on the other windows will temporarily fix them, but eventually the issue will come back.
This issue used to happen to me with Chrome beta on Windows Vista Home Premium SP1 x64, and it still happens with the current version and Windows 7 RC1 x64
using an HP dv9500t with a Core2 Duo T7200 and an nVidia Geforce 8600m GS.

Messing with the browser a little more it seems that the problem is caused every time a
new tab is created. The new tab appearing seems to mess up the always-on-top-ness of
the rest of the windows open, including the task bar.

I confirm this issue using Chrome 4.0.302.3 dev on Win7 x86 Hun with the browser window
maximized and the taskbar set to auto-hide.
Sometimes you can not access start menu with moving the mouse to the bottom of the
screen as usual the taskbar does not become visible!
Only clicking the windows-button on the keyboard or closing/hiding/demaximizing Chrome
appears the start-menu with the taskbar.

There are two related problems here:
1] When the active window is a Chrome browser, I can't get to the Taskbar. Usually I
mouse over the Taskbar and it pops up [Taskbar in auto-hide mode]. Chrome is the only
app I can think of that does this. Note that this does *not* happen only when Chrome
is maximized -- it happens anytime the active window is Chrome.
2] When the active window is a maximized Chrome window, I can't switch directly to a
non-maximized window. If I try going from a maximized Chrome window to a non-
maximized non-Chrome window [using alt+tab], the new window becomes active for a
moment but then gets automatically shuffled back under the Chrome window. The effect
is that the new window flashes up and instantly disappears, leaving me back in
Chrome.
I've had both problems for months -- as long as I've been using Chrome, I believe.
I'm running Chrome on Windows XP.

'Keep taskbar on top of other windows' ??? Which operating system did you find that in? It's not in Win7 and that exhibits the bug (although only VERY occasionally in the current beta). It's a Chrome problem since it's the only program that EVER does it. I think Firefox 4 Beta 3 or 4 did it to me once and I thought it was related to people doing fancy things with window decorations (as FF does in Win7) but it went away completely on the next update. Chrome is the SINGLE ONLY app that does this reliably. So it's their problem. Although, almost eradicated for me in the current v6.

I have latest updates, but I also found that standard Windows shortcuts doesn't work (Win+Shift+Esc, Win+E, Win+Tab and even Ctrl+Alt+Del).
Here's the fix, that worked for me: I selected "Adjust for best performance" Windows option, applied, and then returned value back to my preferred, and after it applications including Chrome worked fine.

I found out how to reproduce this 100% of the time:
1. Make a window Alawys-on-Top (e.g., VLC or AIMP3).
2. Browse a page in Chrome.
3. Click everywhere on the page. The AOT window should remain AOT.
4. Now, click on the Always-On-Top app, bringing it to focus.
5. Click back to the Chrome page once. AOT window should *still* be AOT.
6. Immediately click on the Chrome page again. BOOM!
Two things will happen:
1. The AOT window will disappear behind Chrome.
2. The hidden AOT window will stay behind Chrome until 1) it is refocused *and* 2) another, non-Chrome, program is given focus. Or the AOT status is disabled and re-enabled on the app.

Windows Version : Windows Vista Home Premium Service Pack 1
What steps will reproduce the problem?
What is the expected result?
Standard Windows' window lets the user to release Start bar when maximized.
Start bar has to have hidding option enabled.
What happens instead?
Sometimes the windows behaves like in fullscreen (F11). That means that
tracking the cursor down the screen to Start bar doesn't reveal the bar.
Please provide any additional information below. Attach a screenshot if
possible.
It is not regular bug. This happens only time-to-time. Now, as I'm writing
this bug report, it works right. But 10 minutes earlier it wasn't.
Hope this is usable description. Sorry for my english - I'm Czech.
